Atlantean Stronghold - Underwater Area and Secret #2
After dealing with the mutants near the pool, as shown in the previous section, explore the underwater area. Pick up a couple of items on the bottom: shotgun shells (30) in the southeast corner...
...and a small medi pack (31) at the foot of the submerged steps. Now locate the 2 levers. They're both on the east wall. You face them when the submerged honeycomb structure is on your right. (The left one is just beyond where you found the medi pack.)
Pull both levers to open a pair of doors in an underwater tunnel to the left of the levers (i.e., in the northeast corner). You can get air before going after the goodies if you like. The doors are not timed.
Swim through this passage to find SECRET #2, a large medi pack, magnum clips, and 2 boxes of shotgun shells (32-35). Return to the surface and proceed to the next room, on the left opposite the hallway with the dart traps.
